Ranged units, those that shoot stuff rather than fight hand to hand, cannot take over a city. Once the city's health is very low have a melee unit attack it so he can go in and occupy it. Also, I'm concerned that it took you hours to attack one city. Never attack a city unless you think you can get in there within 3 turns, 4 if there's a lot of defenders around it.
